As I continue to follow the Development upgrades, what is the recommended procedure for upgrading nodes that have Tunnel and MESHChat modules installed? should I remove (uninstall) them first before upgrading?

Do a "keep settings" upgrade.
Install tunnel server/client
All settings should remain and be ready to go
For meshchat:
The recommendation is to uninstall the full meshchat package
After the node upgrade, install the MeshChat API support package
Install MeshChat on a RPi and point it at the node with API support.
